I couldn't upgrade my website either from 4.4.1 until now, for the same reason. I.e. when using the system-maintenance-database checker, the line entry for Joomla CMS was missing. In cPanel phpmyadmin inspection of the database table showed that the table entry for Joomla CMS was there and didn't need to be added. Examining the file structure of administrator-components-com_admin-sql-updates-mysql revealed several files there, ALL with the extension .sql.gz. I copied from the same directory on my local development site that was running 4.4.1 and fully ready to upgrade, the latest file with extension .sql to my website directory. The database checker then listed the line entry for Joomla CMS and I immediately was able to upgrade to 4.4.3. No idea why all the .sql files were missing in the first place.
